'GUNGUNGUN' tangible fear rips through Neku, and he almost freezes. Of course it'd be counterproductive to shoot him, the Servant would lose his form. And all Servants wanted the Grail (or to fight in the war for another reason), so most would never turn on their summoner, even without the Command Spells. But that was too much faith in the intentions of someone, or something, Neku didn't know or trust.
He could force him to stand down with a Command Spell, but if the Servant really wanted to attack he'd never get the words out in time.
Neku was prepared for this, though. He drops to his knees like a sack of bricks, looking for a moment like he was surrendering to terror. But instead he slaps his still oozing hand onto the circle. Prana pours from his circuits into the spell, the small additions he wove into it snapping shut- the holding spell was... not the most artful- Neku only knew a small array of spells from his grandmother's book. But it made up for lack skill in pure energy used. A Noble Phantasm could break it easy, or most focused attacks from a Servant on any real power, but it would take a few moments to summon such an attack, long enough for a Command Spell to be used if he had to.
Of course his prana would, eventually, run out enough that he couldn't hold it. But if that happened the Servant also would lose his physical form until he recovered. Giving him time to come up with an alternate plan.
Effectively he had set it up that the Servant couldn't touch him, at least on a temporary basis.]
